The show was very much a team effort towards the end anyway - they might have had the two chairs by the French windows but there was generally 3 or 4 presenters in the house fighting over them. Keeping the sofa in that regard would have made sense. They didn't need to undo anywhere near as much as they did - a hatchet job on the titles to remove the lower case logo and restore the yellow logo would have sufficed, though the break bumpers might have been trickier, while perhaps a fresh lick of paint lightening up the living room, but keeping the sofa presenting point, would have been enough.
Let's face it - in 1996 ot 2001 not one single viewer who turned off did so because the presenters weren't sat on two chairs at the French Windows.
Sara Cox and Ed Hall did much of the summer IIRC, and I think Liza did a week or two early summer as a "guest host".
That's about right. I remember Shane Richie and Donna Air being on that summer as well. In those days Vaughan more or less used to take the whole of summer off.

I think Vaughan used to have most of August off. He did 3 days with Liza before his summer break in 1999 IIRC, then he came back on the August bank holiday Monday with Liza then as his permanent co-host. Her first day proper was only acknowledged as "we're back".

Don't remember Shane Richie hosting at all but think you're right about Donna Air. I think Davina McCall might have also hosted a couple of days with Johnny - I'm sure she did at some point but not a full week. Helen Chamberlain also hosted too but I'm not sure when.
