The reason it can't be fixed is due to the fact the desk reflects the green at certain angles, and then blends in with the squares on the desk. It's an inherent design fault.
I've only seen the problem when the camera sweeps across form right to left at the end. Could they have not made the squares physically yellow rather than virtually? Or they could close differently, with the jib starting at a shot of the two presenters and then zooming and panning back to reveal the whole set and possible an ITV News logo, like in the link below, except the desk has to go out of shot to see it.

Presumably the reason they did it virtually was to allow for any possible variations in branding that may occur, and possibly for colour-matching reasons. Maybe the shade of yellow used would be problematic for the keying (as ironic as that seems considering what they've got).
I think the desk would look a little plain without panels, in all honesty.

It's all branding of course - plus it breaks up the white a bit.
Yes, but why not just have real yellow panels attached to the actual desk rather?
Personally, I'd like to see a desk they could use to display information on like they do on some of the US bulletins - the date and time, and the Dow Jones etc.

Just now on the ITV News Headlines, there was a new title sequence, don't remember seeing it before, but then again I'm not usually up at this time and can't remember the last time I watched the overnight headlines update!
The title sequence was similar to the old one however it drifted through the panels (which looked slightly different) to an ITV News logo and no cut to the studio! Is this only for overnights? Is this a brand new title sequence? Or I have I just missed this been introduced months ago?

It has been in use since at least 2010. It is normally used when they cannot - for whatever reason - display a wide shot of the studio, i.e. when work in ongoing in the usual studio and they have had to decamp to a broom cupboard elsewhere. I remember this title sequence being in use for many of the mid-morning updates in the run-up to Election 2010.
I don't think it is a regular feature of the overnight update - whenever I've stumbled across these bulletins, they usually have the normal sting which "reveals" the studio wide shot.
They tend to update their look every 3 or so years, so with ITV1 pres getting an overhaul along with Daybreak, I'd be surprised if ITV News won't at least be tweaked in September. That would mark just short of 3 years for the yellow look.
And ITV have been quite good in the last decade or so of actually refreshing the look when network presentation changes, rather than just sticking a new logo on the old design.
