Did Granada ever have 2 separate news programme, one for Liverpool and one for Manchester? My friend thinks they did but I think they have only ever had 1 news program to cover the entire Granada region - is that correct?

That is correct, as we only have one transmitter that carries the whole Region, so we've never had a proper sub-opt, population wise the Region is more than big enough, but can't due to transmitters.

What they used to do during Granada Tonight (1990's) was to have most of the programme from Manchester, but did a News round-up from Liverpool.

Though IIRC someone mentioned they trialled a Lancaster opt-out in the early 1990's, but nothing came from that.

Yup, Granada Tonight moved back to Manchester in 1992, but all of the Granada News bulletins stayed in Liverpool until 1999 or so.
