They may have gone back to PABs for the flags era clips then - they did look high quality (great to see them again after all these years!). Like I say, I would be surprised if they still have the original raw materials (e.g. full, clean idents, menus etc). I think a lot of that stuff gets lost in the mists of time.
The orientation wasn't changed - they actually moved News 24 to a different part of Stage 6 (the news part of Television Centre). They started in N9 but soon moved to the 'balcony' view by creating N8 in some of the office space. BBC World News would later move into the N9 set. Many years down the line, World moved into N8 in its last few years.

For all we know Chris Cook got in touch with the guy and asked for a copy for use. I'm sure he'd be delighted to oblige! Wonderful to see broadcast again after nearly 15 years all the same!
On the basis that a certain BBC News director of this parish seems to have a big hand in the nostalgia fest, I'd say it was a deliberate decision rather than lazy research. Possibly because the recreation is in HD.
You're probably right - I was just hoping to see the original 1999 countdown again after all these years. The flags idents have been superb though. Really made me realise how much I miss that presentation!

There really should have been a small caption somewhere on the screen giving the original date of broadcast.

Like most of the population, I had no access to the channel when it first began, so my first experience of News 24 was a couple of days after launch, when I recorded the overnight output from BBC1, just to see what it was like. I remember the presenter that night was Maxine Mawhinney, and was not yet simulcast with BBC World. It's perhaps ironic that it was at the time when the channel was actually doing its own thing 24 hours a day that the fewest number of people were able to view it.
I'm reminded of Private Eye pointing out that, in the early days when hardly anyone had access to the channel, the vast majority of people only saw it overnight on BBC1 - so its biggest audience would be about 2am, when of course the channel would be working with a skeleton staff, whereas all the big names were performing in front of a tiny audience.
