I think (though i'm probably wrong) that South East Today used to have the weather done by their regional weather presenter at Breakfast in the studio at *.00

Not all regions - BBC North (Leeds) has a live forecast from Lisa Gallagher (although she was on the later shift today covering for Paul Hudson so we had the London pre-record as you describe)

It's because the local weather is sponsored and they can't broadcast the regional sponsor nationally. If it went out on NC then the sponsor of London Weather would have to pay for th whole country to see its sponsorship sting

Yes, they are recorded at about 4-5 am and then sent out to all the regions at 5:45ish. The playout of all of the broadcasts takes up less than 30 minutes.
