I'd expect all the stations to be running native HD (i.e. running HD playout operations) if they are HD on TNT.
Of course legacy SD content (or content made in legacy SD studios - if still in use) will be up-converted from 576i to 720p or 1080i, but I suspect most of the channels on TNT have been running in HD on other platforms (satellite and cable) for a while, and a lot of European production has switched to HD these days, other than some smaller regional operations and low-cost set-ups.
Some stations may have used the TNT switch as a reason to upgrade production facilities too, I guess. These days it is quite difficult to build a broadcast quality SD-only set-up, so in some cases you may have been running HD gear in some roles (routers, switchers, even cameras) in SD-mode anyway if your equipment was installed in the last 5 years or so.

How many of the French TNT stations are now in native HD vs upscaled?

I emailed Zattoo (CH) to ask why 'TMC HD' was still upscaled SD rather than HD and they claimed that it's the broadcaster, which is part of the TF1 Group that is responsible. Yet Zattoo is also streaming downscaled versions of France 3, 4, 5, and Ó and then streaming them at 720p. However their streams of D8 and NRJ12 are in HD since April 5th.
One of France 3's weekend shows, Les Grands Du Rire is still produced in SD, mainly due to the archive material that it uses.

http://www.digitalbitrate.com/dtv.php?mux=R6&pid=1537&live=1&lang=fr will show you what is happening on the various French multiplexes. You can see the switch from MPEG2 to H264 and from SD to HD on some of the longer term graphs. (In the mux analysis you'll sometimes see both formats - as they reflect the muxes over a reasonable length of time)
I don't think it tracks all French TNT mixes either
Or http://www.digitalbitrate.com/dtv.php?mux=R6&pid=1537&live=1&lang=en if you prefer an English UI

BFM Business looks as if it's now in HD for graphics, but the video and logo look upscaled.

Hallelujah, and nice it is too, always despised their old look, like something out of the '90s.
Edit: A look at the new set:
BR (Bayerischer Rundfunk), the ARD station for Bavaria, has a brand-new look:
